I believe Boo Radely is responsible for the gifts in the knot-hole because no one really knows much about him and he can be potentially gifted in many things, carving for example, and the tree is in his yard after all. Arthur Radely may just want to develop a friendly relationship with the kids since he is lonely and cooped up in his home all the time.

I believe that Nathan found out his brother was communicating with the children through nice gestures by giving them gifts, and this mean of communicating with others outside the house may have angered him thus plugs the knot-hole to stop the gifts from being received.
